Unfortunately, there is no option for checking COFF header in Applicability Rules, nor checking the graphical interface of the program. Deploying updates through System Center is similar to deploying updates though Windows Updates: I do not have direct access to the endpoint systems the deployed updates run Applicability Rules for each endpoint, using registry, files, OS and processor types to determine whether the update is applicable for that particular system or not.
